well, it will not hurt to do that. if you plan to store it while waiting on the topend to be done, just pour some 2 smoke oil on the bearings if ya can. then cover the bottom end with something to keep dirt and moisture out.
 
There should be enough oil in the crankcase that the crank will pick some up when rotating.
3-4mm in the bottom of the case should be enough.

If you are not splitting the cases and do not invert the motor, there should be enough oil in there, but make sure there is!
 
Your cylinder needs to be taken to a machine shop or similar to be honed before you fit the new piston and rings.

If it is not honed, which in simple terms is roughing up the cylinder wall, the piston will not seal correctly and compression will be lowered.

When you do get it assembled you should a proper break in procedure, more about that later.
 
Great you are on the right track. Get back to us when you are ready to start it for info on how to break it in and the tests you should make prior to starting.

A good move is to browse the forum and search for "leak down test" as you should do one prior to starting!
