I am currently rebuilding a blaster motor. when pulled the cases apart there was a gasket between the 2 sides of the cases. I hear that Yamaha don't use a case gasket, instead they use a sealant. Now I have bought a complete gasket kit and it includes a case gasket. Should I run a gasket or use the Yamabond.

the case halves use no gasket, nor is one available.
prolly a clutch cover gasket your seeing in the gasket set ?

Use Yamabond or Tribond sealer painted on lightly with a flux brush. lapping the case sealing surfaces is a good idea too.

there was a gasket between the cases when I pulled them a part and there is a replacement in the gasket kit. I know for a fact

IF it is a case gasket, dont run it, the added thickness of the gasket would cause problems with crank to crank bearing clearance and trans bearing clearance not being tight enough between the two halfs
